As I understand Idle Transfiguration, Mahito changes the shape of someone's soul (including his), and the body changes to match the shape.
So the change had already been made and chopping of the arm shouldn't have stopped it.

A sorceror has some resistance to Mahito's power because their cursed energy protects them. It's within Mahito's expectations that Todo isn't going to be killed with a single touch. As part of its nature, cursed energy can often be amplified in effect by some manner of sacrifice, usually with some symbolic link to the desired amplification. Todo sacrificed a literal pound of flesh by removing his hand, and that rejection of part of himself lets him reject the changed part of his soul, too.

Nanami example shows that resistance (which is uncertain since Nanami was able to tank one transfiguration) stops the transformation. It doesn't limit it.
So if Todo started to transform it meant it got past his resistance (which according to Mahito was low at this point as he judged Todo to have 20% of his soul).

I'm sure Mahito is still inside him somewhere, and ten years of real-time from now the story will get to the point where that causes a comeuppance.

I'm probably going to check out of the series after this season. Pretty much all the villains I was watching up until now are dead and irrelevant, and most of the heroic cast is also dead or irrelevant too. I could get engaged with the Aizen Squad that's basically just been introduced, but there's nothing left in the show to keep me engaged with this particular shounen series as opposed to all the other ones I could be watching every season. Everything fun and interesting in the show has been sacrificed to pump up the new baddie squad.
