They are not sold in any store, and can only be obtained through very rare drops, fletching, and trading with other players.

    Players with a fletching level of 75 can make Rune Arrows by using Rune Arrow Heads with Headless Arrows, yielding up to 125 fletching experience per 10 arrows made. Rune arrow heads can be created with smithing or purchased from Hicktons' Archery Store in Catherby.
